Mozambique pulled one back in the 88th minute from a rebound with the hope of getting the equaliser but time was far behind.
The game ended with a 2-1 win for the Ghanaian side.
Mozambique will be at the Baba Yara Sports stadium on October 30 to take on the Black Meteors in the return leg.
A victory or a draw in that encounter will qualify the Ghana to play the winner of the match between Algeria and DR Congo to seal a ticket for the fourth edition of the U-23 Africa Cup of Nations in June 2023 in Morocco.
